Le Clos, swimming in Heat 2 of five, finished second in a time of 52:24.
Meanwhile, Matthew Sates finished seventh in the same heat as Le Clos in a disappointing 54:53 and also failed to qualify for the semi-finals.
Le Clos, who was battling an arm injury in the lead-up to the Games, was 24th fastest overall in the 40-swimmer strong field, while Sates was 35th.
Kristof Milak of Hungary posted the fastest time in the heats of 50:19.
It took a time of 51:62 to qualify for the semi-finals.
